LLMs regularly ignore my Markdown instructions. As the I part of (A)I, I got
tired and created some deterministic automation to format the output to my
preferences. I will discuss the problem, our solutions, bugs, lessons learned,
and the final product.
I am going to try a new format here. This blog has the important stuff that I
care about. This is for humans. All the AI discussions and the details are in
ai-docs (link below) for AI. Simply ask your LLM to fetch those URLs (or clone
the repo) and then ask them for the details.

Summary
In Manual Context is a Bug (yet another stolen kick-ass title) I shared my own Markdown formatting instructions. As you will see, they are simple to follow. Nevertheless, they regularly fall on deaf ears.
I am finally fed up. I kept arguing, changing prompts, capitalizing words and burning tokens for second prompts. One day I caught myself and realized, why am I arguing with a block of sand? I can just format the document the way I want. I know the bad patterns and what they need to look like. The instructions are mostly deterministic. It can be solved by a deterministic system, not a wayward Machine-God.
This post is about one tiny piece of LLM scaffolding: using tools like remark
or markdownlint to clean up Markdown programmatically. (A)I did lots of trial
and error before we got it right but we did. The problem boils down to text. As
I've said before and it's especially true in the age of AI:
Every problem in computer science can be reduced to text processing.
CPU vs. GPU
This is the first post in what I plan to turn into a series on the scaffolding I build around LLMs. I'm documenting them as a teaser for hopefully a future conference talk.
The current climate and tokenomics force us to use AI for everything or "we will be left behind." For example, using a second prompt to fix the remaining errors is easier and faster to implement. Believe me, I just spent four days writing this. But why should I trust the wayward Machine-God who didn't see me worthy enough to grant my first favor? Yeah, just one more prompt, bro! I have a limited number of tokens and I want to use them for better things.

My Problem
I have some Markdown instructions for LLMs. I've added them to the repository
for this website at .github/instructions/markdown.instructions.md (this
is pinned to a commit because I will remove it by the time you see this blog).
They are also present in my VS Code user instructions at
%APPDATA%/Code/User/prompts/markdown.instructions.md.
These are supposed to be used every time the agents are writing Markdown. Well, they are generally followed, but the violations are numerous enough to warrant action. "I didn't feel like granting your wish, mortal!"

My Instructions
These are the instructions. For easier reference I've numbered them here. The order has been changed to match the order of their discussion in the blog.
1. Create unnumbered lists with `*` and not `-`.
2. In list, add one space between `*`/`number` and the rest of the text.
3. No empty lines between headings and the rest of the content unless it's
another heading or a list.
4. One empty line between headings and another heading or a list.
5. One empty line between normal text and lists.
6. Use `->`/`<-` instead of `→`/`←`.
7. Do not use bold text in lists.
Use `* Context: ...` instead of `* **Context**: ...`.
8. Use headings instead of bold.
E.g., `### 3. Something` instead of `**3. Something**`.
Some of these are common LLM patterns like →. I've even seen it in
LinkedIn titles (seriously people 🙄). I am not sure where they come from.
People say this is from the training data, but 1. → is actually very recent (I
don't remember seeing it a year ago), and 2. where's all the pre-AI text with
it? Seriously, how did these happen?
Why Should I Care about This?
Who cares? It's just text after all. You're not wrong. Hopefully this section
can convince you to ask your LLM to summarize read this blog. If you've made
up your mind, please skip this section and act accordingly.

Most of these patterns (e.g., those empty lines) do not appear in rendered Markdown
I almost never render my notes for reading. I read them in VS Code with highlighting. My clone website is useful when I don't have access to the repo, but most of my usage is in the cloned repo inside VS Code with GitHub Copilot Chat. Markdown has been my primary mode of documentation since before "chatgpt." These patterns are eyesores (for me).
OK, I don't wanna read AI output anyways
Markdown is not just AI output. My site is generated by Hugo from Markdown files. I write and review everything like this post in Markdown. The first drafts of my blogs are usually just brain dumps. I write whatever comes into my mind and don't caring about typos and formatting. If I can automatically convert the first mess into something more easier to read I save a lot of time.
My Options
When I started I wanted to write my own tool. Code is not the moat anymore, amirite? Back in 2018 when we wrote code by hand I even created some "parse Markdown with regex" abominations before using a parser. See Blackfriday's Parser and Generating graphs with gographviz.
If you like static analysis, you should at least try once to create your own abstraction layer around tree-sitter. It's a fun exercise. Such a custom tool for modifying Markdown would be useful for bulk conversions in a pipeline. Format on-save in VS Code requires an extension that I didn't want to create and maintain.
So I needed a tool with:
- Format on-save. This requires having a VS Code extension.
- Custom patterns.
- Abstract Syntax Tree (AST) manipulation APIs.
I found these two tools:
I chose markdownlint mainly because of the machine-wide setup using VS Code settings. Assuming we have our rules and config file somewhere, we can add them to VS Code settings.

remark requires you to set it as the custom formatter for Markdown files.
markdownlint uses editor.codeActionsOnSave. There's not really a big
difference between these two approaches. In both cases you're running an action
provided by an extension.
You can also override the markdownlint settings for any workspace or repository.
You can add a new .markdownlint.jsonc file which completely clears the central
config and starts with a clean slate. I want to customize the main config
without creating everything from scratch, so I used a local
.vscode/settings.json. This file just modifies the main config and you can
enable/disable any section and/or add new settings. For example, I've disabled
the AI pattern transformations in this blog because everything is handwritten.

Drawbacks
During testing I kept changing the config and didn't see any changes. We have
to reload the VS Code window after each config change. Looks like both tools
use import() to load the configuration files. Node.js caches ES modules for
the lifetime so we need reloads. This is clunky and was frustrating until I
figured it out.
markdownlint Drawbacks
Both tools are opinionated. I disabled many of the default rules. Some of the
issues were not fixable because they did not allow me to configure the
underlying parser. For example, CommonMark (markdownlint's parser) uses three
spaces to indent ordered lists (1. ...) and two for unordered (* ...). I use
two for both so I had to disable and override many settings.
remark Drawbacks
My major issues with remark.
Requires Local Plugin Installation
It looks like remark is created for Node projects. If you want to use plugins, you have to install them locally and that means your random blog is now a Node project. Installing plugins globally doesn't work and neither did this workaround with .npmrc in VS Code in WSL2.
No System-Wide Config
remark doesn't support system-wide configuration in VS Code. They need to be
local to the workspace. Allegedly, if the config file doesn't exist in the
current path, it will use the findUp method to search in parent paths, so
these two might work (ai-docs/findup) as a central location, but I did
not try it.

No Separate Plugin Files
This might be a skill issue. We created the plugins in a separate file and
referenced them in the main config. That way we could have the plugins in
.github/remark-plugins and the configuration in the root of the repository.
The config looked like this:

It didn't work so we ended up adding everything to the same file, which is actually not that bad.
Whenever anything is broken like "I cannot find this plugin," the error is
something like this Error: Cannot parse file .remarkrc.mjs. This throws off AI
into thinking the format of the config file is wrong. This was the source of a
lot of confusion and I stopped letting AI run commands and did some manual
troubleshooting like it's 2022.
Tool Choice
(A)I created rules for both tools. Actually three in total:
- markdownlint
- remark with plugins
- remark without plugins
remark implementations
In both tools you can create (almost) complete JavaScript files to manipulate the AST with APIs and also change some settings. I didn't know anything about remark before I started and the LLM did the heavy lifting here (with a lot of trial and error). The models didn't have a lot of knowledge here so I had to read the docs and pass them as a reference.
Originally, I wanted my plugin to be self-contained and not use any remark
plugins. Some of the plugins change the behavior of the tool. E.g., remark-gfm
tells the parser to recognize tables. In the end, I ended up having two versions
of the remark plugin. With external plugins and without. AI had to create some
of the functionality for the version without external plugins.
My Implementations
Instead of going through every detail I will explain how some of the rules work
on a high level, but mostly focus on the challenges. Ask your LLM to read the
ai-docs and answer questions about the actual implementation.
1,2: List Formatting
I love lists. Not only are they great for documenting steps, I've observed that asking LLMs to create lists results in less fluff. Two instructions deal with lists:
1. Create unnumbered lists with `*` and not `-`.
2. In list, add one space between `*`/`number` and the rest of the text.
remark List Formatting
These were the easiest, and the LLM found them quickly. We can configure these remark-stringify options/settings in the config file:

Both are default values, but defaults can change and our deterministic apparatus should remain deterministic, so they are hardcoded in the config.
The Frontmatter Bug
Many Markdown files have a frontmatter with metadata. For example, Hugo blogs like this one can have YAML frontmatter. An example from my last blog:

Changing the bullet setting to * changed the frontmatter markers from --- to
***. The remark-frontmatter extension allows remark to recognize
frontmatter so the config with plugins doesn't have this issue. The
self-contained version has to create a parser + compiler wrapper which was
fascinating to read.
To understand what (A)I wrote I had to do some research. The parser (remark uses micromark) converts the Markdown input to an AST like normal code. With a compiler wrapper we can manipulate it. By creating a wrapper we can influence how the parser converts the code to tokens and the tree.
The compiler (also called the serializer) converts the AST back to Markdown.
remark uses remark-stringify. By creating a wrapper we can influence how the
conversion to Markdown happens. This is how the bullet: '*' works: it finds
all list nodes and changes their marker to *.
AI came up with this fun solution:
- Wrap the original parser.
- Detect the frontmatter (it's always in the beginning of the document between
---) and store it. - Replace the content of the frontmatter with a text placeholder.
- Pass the document minus the frontmatter to the original parser.
- Wrap the compiler and replace the placeholder with the saved frontmatter in the final product.
Note: preserveFrontmatter must always be the first plugin.
markdownlint List Formatting
markdownlint internal rules support this: MD004 and MD030 (with some customization).

I had to disable a few built-in rules that formatted lists in markdownlint. The main reason is the "3 spaces to indent an ordered list" default from the parser. ai-docs/why-3-spaces-appears? that we discussed before.
3,4,5: Empty Lines Between Blocks
Your first reaction is "these are convoluted, we can have a simpler prompt," and you might be right. Believe me, I don't like them either, but these are the best solutions for me and the results of many trials.
1. No empty lines between headings and the rest of the content unless it's
another heading or a list.
2. One empty line between headings and another heading or a list.
3. One empty line between normal text and lists.
This is just a complicated way of saying:

remark Block Spacing
remark-stringify adds an empty line between all block elements so we only need
to remove the empty line between a heading and a paragraph with the join API.
The AI created this code:

This was very straightforward and I liked the solution. There was one bug!
The Table Bug
This also removed the space between headings and a table. Tables are not
mentioned in the original prompt, but I still like the extra space. The remark
config using external plugins doesn't have this issue (a recurring theme)
because the remark-gfm plugin identifies the table as a table and so it can be
detected. Without remark-gfm it's not a table, it's another paragraph, see
ai-docs/formatTables-implementation.
AI created a helper looksLikeTable that checks if the second line of a node is
a valid delimiter row (e.g., | --- | --- |). I've never investigated but I
think all Markdown tables should have this row. And then removes the line if the
text is not a table. The logic is shaky but it works.

6: Search and Replace
Since a few months ago, LLMs have started spamming →/←. I don't like these:
1. Use `->`/`<-` instead of `→`/`←`.
remark Search and Replace
AI created a plugin that replaced the text. Then I asked it to make a generic function with input and even support regex. It walks the AST and checks each node's value against the regex to do the replacement.
Originally, the AI had created a version of the code that only did the
replacement for node.type === 'text' and not everywhere. When I asked why? The
reply was "it's dangerous to change it everywhere." I am not sure what is
dangerous with changing the arrow in markdown but OK. Another reason why I
review all output.
markdownlint Search and Replace
This is one of the few markdownlint rules that doesn't need the parser because
we are doing a simple search and replace. Similar to the above, AI had
originally created a rule that did not touch the arrows inside code spans (e.g.,
->) and when confronted, the explanation was that it's risky, lol!
7: Bold Spam in Lists
(A)I love lists, but AI spams ** in them. For example:
* **XSS**: ...
* **SSRF**: ...
I want to remove them and ideally replace them with backticks. Note the prompt
doesn't talk about backticks, but I decided to add it to my automation. Before
this formatting I would search for ** and just replace everything with a
backtick.
7. Do not use bold text in lists.
Use `* Context: ...` instead of `* **Context**: ...`.

To summarize:
- For every list item.
- Check whether its first child is
**/strong. - Remove
**/strongand addinlineCode/backticks.
I found a bug here. The code would skip if the bold text had backticks or
inlineCode. The fix was to check the children of the strong node, and remove
the inner backticks before replacing the ** with backticks. See
ai-docs/bug-bold-with-inline-code-was-not-converted.
markdownlint Bold List Spam
The markdownlint approach is also similar. We can see the code and ai-docs/boldtocodeinlists-implementation.
8: Bold Outside of Lists
For some reason, AI doesn't like level 4 headings and just uses bold.
8. Use headings instead of bold.
E.g., `### 3. Something` instead of `**3. Something**`.
We want to look at every line that is completely wrapped in ** and convert it
to a heading. The level of the heading should be one more than the parent
heading of the line. You know the drill, ask your LLM to find the code and the
docs :).

The first solution had a funny bug. If you had multiple of these lines, it would convert the first one to a heading, then it would look at the new heading and convert the next one to a heading under it and so on.

So we store the value of the last real heading and use it as a reference. See ai-docs/bug-cascading-depth-escalation.

Other Side Effects
This new approach broke my workflow.
Format Tables - Remark
I use the Markdown All in One VS Code extension for writing Markdown. If you set it to the default Markdown formatter, it will pad tables in source to be more readable and I read everything in Markdown so I like this.

With the new approach I had to make remark the new formatter and lose this
capability. The version with remark-gfm could detect tables easier. AI created
a regex that detects tables and then calculates the padding and replaces the
text.
Horizontal Rule Changed to "---"
remark-stringify is very opinionated. For example, Markdown All in One has a
VS Code snippet horizontal rule that creates a ---------- (length 10). With
the new tooling it was converted to ---. Apparently they are called thematic
breaks. OK, I like my "thematic breaks" (lol) to be 10 x - and these remark
settings take care of it.

Spacing in Shortcodes
Hugo shortcodes are used to add custom elements to the pages. I have
a few. One of them is called xref and creates a reference to
another blog post. I usually use it like this:

remark would remove the indent in front of the lines. So AI had to write something similar to the frontmatter plugin for remark. We replace each shortcode with an identifier and add it back at the end. See ai-docs/preserving-content-with-placeholders-preservecontent-factory to see how this technique works.
Empty Lines Between Reference Links
I like reference links and spam them. I hate inline links like
[link](https://example.net). They look like this in source:

remark was adding an empty line between them. tightDefinitions saves the day:

remark-stringify Escaping
remark-stringify was escaping special characters in text. For example, some of
the []() among other things were escaped with \ for "safety." We cannot
disable it and we can only add to the original list. Argh, these security people
and their so-called "secure by defaults"! 😐
AI fixed it by adding three handlers: normal text, links ([lnk](url)), and
reference links ([ll]: https://example.net). These handlers bypass the
escaping mechanism. See the code and
ai-docs/disabling-escaping-with-custom-handlers.
At this point I am done with this. It's been four days. Enough rewriting and revising. You're ready for the world, blog!
What Did We Learn Here Today
Let's do things with CPU and save those tokens for, well, I dunno what you people burn those tokens on, but I use them to read source code.
We also tried a new format of a blog for humans with ai-docs companion for
your LLM. That allows me to skip a lot of the boring details and stick to the
good stuff that I care about and your LLM can read the boring details. I am sure
some famous person will reinvent this in a few months with a fun name and
everyone will start using it 🙃.
This was an attempt to format Markdown with a tool and helped me ditch my Markdown instructions. I am currently using a modified version of the markdownlint config on this blog (and my clone at parsiya.io).
The defaults also tidy up the Markdown text. They remove things like empty
spaces at the end of lines and other formatting issues that I've missed. I used
to select the entire page and then run the Trim Trailing Whitespace command in
VS Code, but now I don't have to. I can also run these tools on Markdown files
outside of VS Code. In reality, I will follow a more conservative approach and
just let it run on-save when I edit older posts and see if it breaks anything.
